Default Best place to check temp of engine?

I'm tuning my nitro currently, and im starting to get past the break in on my new model and Im using a hand held temp gun for temp. In the directions it says use the cooling head for temp, but thats always much cooler than the engine itself. 100 degrees less even. So I've been checking it by aming the infared at the base of the engine, or down the center at the glow plug. Should I be using the way Im doing it now for temp, or the cooling head.
