I've heard Chip Hyde say that he no longer builds right thrust and down thrust into his planes. He now adds right and down thrust using programmable mixes. I'm building a couple of Focus IIs. Would you recommend that I mount the engine perfectly straight or should I use the right/down thrust recommended in the instructions? Are there any situations where I shouldn't build them straight and correct with mixes?

I would build it per the instructions. A thrott to rudder mix is a good way to fine tune a model to get it to track perfectly straight at all throttle settings.
Eliminating up or down thrust and using a thrott to elev mix would be another story. The model would be untrimmable doing that, since the up/down thrust has more effect invertcal up lines than it does in level flight. I would say never do that.
Trim up or down thrust so the model goes straight up. Use thrott to elev mix ONLY at the bottom few clicks of throttle to get it to come straight doen. That mix however is completely exclusive of up/down thrust.
