My big battery is a NRG 3S 2200 mah 45C lipo and it said it can be charged at 5C.

The battery can, according to your post, be charged at 5C. That means 5 times the capacity of the battery. So, 2200mah times 5 equals 11,000mah. This comes out to 11 Amps. The Charger can do a max of 4.5 AMPs with a 3S battery and cannot go up to 11 AMPs.
The lower the charge rate, the longer the battery "should" last. Generally, 0.5C charge rate (1.1 AMPs for your battery) is easy on batteries but would take over 2 hours.
In any case make sure to connect the balance plug(s) when charging.
