It is best to run your antennas exterior but not up against the side of the fuselage. You want them sticking out. Shown is a picture of my Pike Giant. You will notice the white stub just under the rear edge of the canopy. That is the single antenna of a Hitec Optima 7 channel antenna. The 1" tip of the antenna runs through a plastic tube that is sleeved with heat shrink tube. Hundreds of flights without any issues.
