I had the same problem. It won't run on the serial port. It has to be plugged into a game port or a usb port. I bought a joystick to usb adapter at Radio Shack ($18) and it works fine now. AFP should come with usb ends in my opinion.
If you can get AFP to work off using a USB to Gameport for you Commander and you have the 9 Pin cable plugged in, then it's working fine. This means it's a radio or setup issue if you are trying to use your own radio.
