When you said modify did you uncover the surface so as to facilitate 3D throws. The existing balsa mounts in the ailerons and elevators will put your pushrods at some odd angle.
As for the rudder the control horn linkage points should be perpandicular to the hinge line. I used Rocket city horns and the mounting nuts compressed the ply at the front in order to sit flush.
