When you stripped the gearbox did you re-pack with grease? It's just that you might have put to much in there and its stopping the shifter engaging properly. Personal experience talking here, it would not let the shifter go right the way in making it slip out into neutral or not go into gear at all! Just a thought m8!

EDIT;...Obviously it was happening before you stripped the box or you would not have stripped it lol! I dont know why I bother answering half these threads!
