Gel cells can be stored/operated in ANY position. No need for venting of gases but at least some cooling venting should be considered for charging but not a lot because they do not usually generate a lot of heat.
Thank you all for this information, I am relieved to hear I don't have to remove the sidewall and redo. Now what about the padding? Is it safe to wrap foam around the batteries to help cushion them from each other?

I don't know much about batteries but this is what I ordered from Atlanta Hobby http://www.atlantahobby.com/shopexd.asp?id=5441 (2 of them, 1 for starter, 1 for charger). Will they be alright store vertically? Are they what you call gel-cell? Will they be alright wrapped in foam? They weren't cheap - $20 apiece - so please tell me they are good.
