No you would not cut off the pins because the flywheel should not be installed yet when you make the cut.

That is the correct cutoff wheel that you will need for the dremel tool.
If I remember correctly the engine should have instructions for making the cut.
Be sure to place a plastic bag around the engine, leave the shaft sticking out of the bag. This will keep the debris from getting into the internals of the engine.
