Ok, my first 4-Stroke. I see 3 in/outlets, I am only used to seeing two. There is one on the Exhaust, one near the needle valve and one inside this ring in the back of the engine. The manual says nothing about how to hook these up. Any help.. PLEASE???

I don't know Saito engines (they're great though), but the muffler nipple goes to the tank (vent line), the clunk line goes to the carb. The third is a crankcase pressure nipple.
Now, on my four strokes that nipple is under the front of the engine, so I'm only assuming you'd treat it the same way. If so, you can put a short piece of tubing on it, and run it through a hole in the bottom of the fuse. It will push quite a bit of oil, so it's best to get it outside the plane.
IF you need to do something different, someone will chime in soon to correct me!

Hi the third nipple on the saito is the crank case oil drain line!
You put a piece of fuel line on there to vent the excess oil that blows by the rings. It is not a pressure tap.

Keep in mind that if the motor is new it will need to go through a much more extensive break-in process than the smaller 2-strokes that you are probably used to. You are sure to have problems if you just start it up, try to dial it in and fly. But once you get through the first gallon or so the Saito 100 is a great engine.
There is an excellent step-by-step description of how to break in a Saito within the following thread:

I am in the same boat as nova flyer, this is my first 4stroke, and need to know how to set up the fuel lines in the cowl, do i use a filler valve, or what is recommended for the saito 100 4stroke system. Thanks Dennis.
