Sorry for the corny subject line....heres the problem.

I am building an LT-40 kit. I joined the wings together and all is well with that. But then, I moved on to glueing in the aileron torque rods into the center section trailing edges. The servo connects to this from under the wing and the other end of the rod turns the aileron. On my first time through, I sloppily glued the torque rod to the brass sleeve and caused it to stop rotating. I then proceeded to order new parts. So I called SIG and ordered the parts. The new torque rods and center section pieces arrived and I tried it again. This time they glued in wthout a problem.

Here's the problem: The pieces I got are not exactly the same size as the originals. So when I position the trailing edge piece with the torque rod glued to it onto the trailing edge of the wing, the threaded part of the torque rod hits the back of the wing before it is able to deflect the aileron down enough. The aileron connector (the other end of the torque rod) stops moving when it is parallel to the chord line. If you can imagine the rigid torque rod. It will move until the threaded end hits the trailing edge of the wing, when this happens, the other end (there the aileron connects) is straightout and not vectored down at all. Travel in the other direction is unlimited because the threaded end has nothing to run into (Aileron deflects up with no problem).

My question is, how do I fix this? I can cut a little channel in the trailing edge of the wing for the threaded end of the torque rod to move into on the aileron downswing, but will this cause any additional problems with covering or any other problem?

It's fairly common to remove a little wood from the trailing edge to give the torque rod sufficient clearance. You could also bend the torque rod some. Check yours. The bends should be 90 degrees. If they are then go ahead and cut some of the trailing edge away.

I built an LT 40 last year and I would swear that cutting notches is shown in the instructions. I'm at work so I can't look and see.

No, I just checked. It does say that if the rods don't pivot freely, than it needs to be corrected. Doesn't say how though.
