Without pulling both of mine to bits to compare them I'd say the entire front housing, crankshaft and most likely the conrod. Crank timing and stroke are the same but I'd suspect the gudgeon pins are different because of the larger bore in the 45. There's a .055" difference in bore size so I'd guess the 45 crankcase is bored out for the larger liner.
Just for interest's sake, the 6002 45 has the same bore as the earlier 6001 but a slightly shorter (by .008" ) stroke so there's actually a slight difference in size.

I have both the 6001 and 6002. the latter purchased as a parts engine that I added missing/damaged hardware to from new part purchases from Enya, and will run it as soon as the weather cooperates up here in minnesota. Can't resist the challenge to fix up a beat-up engine! The crank pin and conrod fit are a bit loose for my tastes and there is a .40 parts engine on ebay I might pick up if the price stays low and swap things around a bit.

FWIW:
Got the engine today and as suspected, the front casting/crank assembly on the 40 is identical to the 45. The con rod is the same and the parts swapped out fine. 40 was a parts engine and damaged slightly but did not look like it had more than a few gallons of fuel thru it. Engine was 31 bucks with shipping and I have the basics for a rebuild on the it and a complete 45 ready to go. Bracing for a snow storm up here in minnesota so can't run for a while.
